Solver performance running in parallel

for 3D simulation I use a new workstation with 96GB RAM and 2 fast six core CPUs. A large geometry and the coupled physics require 5-6 millions of DOF and more. The solvers run in parallel mode.
Actually I'm not satisfied with performance, because assembly, solver initialization and some other processes partly don't run in parallel and need much time.
What are your experiences? Are there any hints to improve performance of these processes (f.i. using 2 or more domains; but this helps with mneshing, only)?
